How do you set up UnrealFrontEnd to cook a persistent level that contains othr levels

I have a persistent level that contains a few other levels within it, which are streamed when specific trigger volumes are hit.

All of which functions flawlessly when in the "play in editor" mode, but when the persistent level is cooked using UnrealFrontEnd, various bugs occur.
    • One of my levels loads without the dominant directional light.
    • Another level loads but the BSP brushes have no collision, and the player falls through the level.
    • And another level cant be reached at all because it crashes the game.

I'm having trouble debugging these issues because they dont occur when the game is run via the editor. I also dont know what would cause these issues, I have no idea where to start.
Any help would be much appreciated.
