In Unreal, when creating a map from scratch, does one use the builder brushes to prototype and then import custom meshes to cover up the checkerbox (so for a city scene you'd create the basic shape of the buildings and streets then cover them with your own custom meshes to make them look like something?). Or am I missing out on something?

That's certainly a common way of doing it. You can also delete the brushes once they are replaced with meshes.
