Is part of the mesh inside another mesh or inside BSP? Are you using a skylight in your map to help fill in the "dark spaces" (works only with an additive style map).

Most meshes use "vertex lighting" to allow them to receive light. If too many verticies are inside other geometry, certain parts of the mesh won't receive light.

Skylights are helpful in lighting up the "dark areas" of the map. This should be used as a fill light, so use a really low brightness.
