Pretty much. Rei is a genetic clone of Gendo's wife that he had prepared for Third Impact, which would explain why he had such an infatuation over her through the course of the series. I have yet to read the manga, but will when I get the money and time. You should watch the anime; it gets better and better the closer you get to the end.
