Change the FRAPS hotkey. Maybe it's the same one the game uses to switch modes.

Nope, made a Fraps video just last night and it came out fine with audio synced all the way through. As mentioned your Fraps Start/Stop hotkey binding could be conflicting with a possible Window mode hotkey for the game.
I have my Fraps Start/Stop key bound to Numberpad 0. Numberpad + is also usually a good option, but since I usually use that key for turbo in race games that have it, I started using Numberpad 0.
I like to use something close to my mouse hand. Using Numberpad Enter sometimes results in problems with games that recognize Enter and Numberpad Enter as the same key.
Also if you use Fraps, update to the latest version if you haven't. It works fine with Bulletstorm.

I was just going to say for anyone having trouble using VirtualDub and ffdshow to compress their Fraps clips with the H264 codec/x264 library, which can result in audio getting out of sync even if the Fraps clips start out synced, I have found that the x264vfw codec if you install it shows on it's own compression tab in VirtulDub and has Zero Latency and VDub Hack options in it's control panel you can check, which makes the compressions come out perfectly synced. It also has more compression options. Along with the normal bitrate and quantizer options, it offers a CRF (ratefactor) option as well.

I've been using Handbrake as my transcoder... works pretty well.
